If you make the wall out of wood blocks the leaves shouldn't decay out to some distance from the wood. - 4 blocks out from the wood counted as number of connected leaf blocks. Also, leaves have a blockstate called Decayable, if that is set to false then they shouldn't decay.

There are ways to have pistons connected to a bud switch so while you plant sapling and bonemeal them all the wood is put into a convenient collection area, but this is hardly "autpmatic."

Space saving idea: instead of having new water source blocks on each floor instead just have source blocks in the top level and let the water fall through holes in each farm level all the way to the bottom. That saves space two ways: 1) You don't need to contain water. So the floor of each farm level can be 1 block tall instead of two.
